I was thinking more along the lines that Lois knows that she and Superman were intimate. That doesn't mean that she'll automatically assume CK=SM when she discovers that she married CK, only that she must have cheated on him shortly after they were married. And that Superman was a cad for flying off on her and, most likely, too embarrassed to talk to her about it. Learning that CK=SM will ease her mind on the cheating aspect, but not on his bolting. Or will Clark add gas to the fire, and try to have the marriage annulled or (since it WAS consummated) file for divorce. She'll certainly learn about it then.
Superman has made himself an enemy and had best hope that she doesn't team up with Luthor because of it. The only thing which may save her from that fate, is the fact that she'll feel guilty for cheating on Clark (once she learns about the marriage) and cannot marry Luthor while still married to Clark. There's also the possibility that Lois becomes pregnant, first she'll think its Superman's child and then should she learn of the marriage to Clark, she'll wonder if it's his.
Either way, Clark is stepped in some serious doo-doo and is in big trouble.
This can either go angsty dark or slap-stick comedy hilarious.
