Lois figured it out! I love the line where Superman is looking right at her in the Newsroom and is disappointed she doesn't recognizes him. How different from canon Clark.
I'm surprised that she didn't recognize Superman as Clark (or is it vice versa) when she saw Clark sleeping on the sofa. Does Clark wear his glasses to bed?
