Michael - Isn't Lois being irrational just Lois being Lois?
Seriously, in her defense, Clark's evidence was circumstantial. He had a lot of it, but since she didn't listen to it all, I could see how from her perspective, thinking Clark is out to get Lex, it could come across like he was reaching.
